Layout corruption. Use the SHIFT trick. There are thousands of explanations of what the shift trick is, so use the search feature to find instructions.

sorry i know i forgot to mention that, that happened after the shift trick, the second window appeared out of nowhere, and once it did i have one window titled aardwolf in my settings, then when i did the shift trick it set it up like that and now there are the 2 windows and no settings for either of them i know normally layout corruption does not make the window dissapear from the settings

Once you have a second window stored in your settings, the Shift trick will not get rid of it. You need to go into the Settings Editor and delete the extra window that doesn't have any scripts. Then run CMUD and use the SHIFT trick to reset the layout file again.
