Is there a way to preappend the timestamp onto #captures being sent to a different window?

No, but if you use #WINDOW or :Windowname: (with or without the beginning colon) you can.
#CAPTURE -- sends a copy of the entire line to the specific window
#WINDOW -- sends exactly what you tell it to the specific window
#MAKEWINDOW -- same as #WINDOW, with the ability to do more like changing which window is your game window (where all the output appears automatically) |

are you using the multiple lines feature of this?
Syntax: #CAP [number] [name]
i.e. putting a #?
if not, you can use
#TRIGGER {line you want captured} {:WindowName: #SHOW {%time(formatting) - text that you triggered}
like:
